And instead of only removing a single face this happens: enter image description here

Does anyone know how to only remove a single face from the vertex group?

    $\begingroup$ You can't because it is the "vertex" that belongs to the "vertex group", not the face. When you remove the face, what you're really doing is removing all the vertices in the face. Your only option is to rip along the edges of the face (creating four new vertices). $\endgroup$
